There are compounds for doing that type of repair. Bondo for cars is not the best choice. the correct product is a two stage process. The first is a wood hardener that is quite thin and soaks into the porous wood around the rot and kills the fungi. The second stage is a filler similar to Bondo that is used to fill the space. It is available at HD and I believe is made by Minwax.
