I'd just fill in the holes with more caulk.

I have been painting the trim on a large window with a cabinet and trim paint. It is latex based. I was doing fine until a portion that has caulk that will not except the paint. It dries with holes in sections! Is there anything I can do to remedy this? Was thinking maybe a flat paint first, dry and then go over with the latex?
