Jan:  You are only about 300 miles east of me and this is one of those projects I would have loved to have been involved in during my working years.  I'm way too old and crippled up now, but I do see a few questions that you have raised, however your proximity to Grizzly's show room is still tempting. 

You mentioned that you wanted to put in an upstairs bath but the contractor said you would have to rip up the concrete floor.  This I do not completely understand.  It looks to me like you have sufficient space between the floor joists of the second floor to run a sewer line that could then transition down next to the inside of an inner wall where it could then exit below ground level.  I would recommend that if not already being used you insist on using PEX for all of your water lines as this can freeze without bursting and is much easier to route and run,basically little or no skill needed.  You can do a lot of this work yourself with just a little guidance.

If you will provide me with floor plans for upper and lower levels, I will have time this winter to edit and add to them.  Make sure all of your electrical needs have been addressed before proceeding with any blowing of insulation or finishing of walls.  You can use Google Sketch-up which is free to draw your floor plans.  This is a 3D program but you can easily make 2D drawings with only stub walls.  Making these drawing will also help in visualizing what you want and also in determining any obstacles that you might not have seen before.  I can also work directly from your sketch-up files which you can send via off group e-mail.

I should add, the upstairs living area is well insulated, and the current plumbing is in an interior enclosed area, up against the insulation, but we are having each one of these access area insulated for extra protection.  The downstairs will have the blown in insulation.

I deleted the photos to save space, but what is the winter climate where you live?   If it freezes you never want to run water pipes through an unheated space or in an outside wall.
