When our latch doesn't align with the hole it's usually the hinge has worked loose enough to let the door drop a bit. I've found the screws on these hinges can get stripped easily and need a little help to hold solid. Interesting that the bolt is fine but not the latch, since I assume they were both working correctly at one point. Could the latch have loosened up and dropped some? Can you get hold of a second pallet? Bill's thought was similar to mine, but a second pallet would let you have enough wood to make the top solid and not weaken the bottom. Buy a couple of the cheapest fence boards you can find, we got some 6' x6" for $1.22 recently. Cut them to fit inbetween the ones that are already there. A little bit of a puzzle to get them to fit but would be within your $5 cost.
