I'm not positive but I don't believe he was suggesting to have the post set on top of the cement.  I think the idea was to make sure that the hole drilled would not be drilled completely through the cement all the way into the soil.  Meaning drill it 3" instead of the full 4" or something.  That way the bottom of the post won't be exposed to the soil.


As for a square hole being drilled.  I'm guessing here. I don't know that a perfect square can be drilled but I'm sure a close rounded square can be drilled.  Then I believe you would pour some dry cement mix into the bottom, set your post, check for plumb and pour wet cement around the post.  Make sure to tie the post via stake or something into place while it dries.

The existing posts are set through the cement and surrounded by a felt, I don't know how they are set in the ground as they where there when we moved in. For simplicity, I like the idea of setting them on the cement slab, however if some posts are in the ground and some on top of the cement would that cause a problem?

I don't think you actually want to put the lumber down to the soil level. What is usually done is a steel base for the timber with an anchor hole at the bottom is placed at the base of the timber. Then a matching hole is drilled in the concrete to place the anchor. That keeps the timber off the ground and away from moisture that will rot it.
